何が違うの?

 naniga chigauno

If you want to ask politely, you can say :

何が違うんですか?

 naniga chigaundesuka

  • what’s … ? = … は何? … wa nani
  • the difference = 違い chigai

You can either say “何が違うの? naniga chigauno” or “違いは何? chigaiwa nani”. But personally, the former sounds a bit more natural to me.
